System tray icon remains after running command line

After running a batch file to download or upload files, an icon appears in the system tray. I don't mind the icon being there while the program is running, but it remains there after command completion. When another batch file runs, another icon is added, and they keep piling up unless you run the mouse over the system tray. Is there any way to prevent the icon from remaining in the tray after it's done? I get calls about it and would like to stop the cases from being open for such a small issue.

What's the command line syntax you are using?

Also indicate Core FTP build (32/64 bit and Windows version)
