Is it possible to disable CBC based ciphers and also to disable weaker md5 MAC protocols? I ran a nessus scan against the server and its complaining about these potential issues, id like to be able to disable them to get as clean a scan as possible.

Under the domain - SSH/SFTP "..." settings, FIPS mode may take care of it.
If it doesn't then you will need to select your ciphers manually under the cipher and mac algorithms settings.
