I am trying to grab items in a folder - has folders and files. I would like to grab the whole folder except for 2 subfolders in it.
Is there any means to do that in CoreFTP pro?

Two options:
1) If possible, create a wildcard that represents all directories except the two you want to transfer. Make sure to have the "recurse" directory option set.
2) Create a filter (view->options->filters, then add to advanced->filters in site profile) that selects all files in a directory but excludes the two paths you do not want to transfer.
